Yes, vCenter 5.5 can manage ESXi 4.x and 5.x
As for your 4.1 VM's once they are migrated to the ESXi 5.5 hosts, take a snapshot of the VMs first and perform the following:
1. Upgrade the VMware Tools
2. Upgrade the virtual hardware (optional)
