I'd checked the versions after getting the error in case SSO hadnt actually been upgraded but the version number indeed shows it's Update 2 and the binaries used to install the current SSO server are U1.

I had the same issue, I had to manually uninstall the current version (Took the backup first) then install the latest version saved the time and back into business. Looks like MSI issue.
